Handheld batteries

What's the theory on charging handheld batteries? I have a KX-99 and I refrain from recharging the pack until I get a pulsing tone which tells me it's running low. Unfortunately, by the time it beeps, it's only got a few minutes before it dies. Now, I'm paranoid and would put the pack on the charger after every flight. However, I vaguely remember some talk that charging a battery that's not completely drained is somehow incorrect?
